EQ'ing factory Bose amp

I have a 2009 FX35 AWD. I have installed a RF pbr300x1 amplifier and rewired the factory Bose subs in a series to make them 2 ohm to run off the amp. I replaced my dash speakers with infinity reference 3.5 3022x. I then replaced all the door speakers with powerbass 2 ohm coaxials. Sounds freaking fantastic for running the doors and dash off the factory Bose amp but of course we always want more. My question is if I add in an eq between the factory head unit and factory Bose amp, will the Bose amp just cancel out any adjustments the new eq will have made? I know the factory amp is terrible but I'm not willing to lose that center channel nor add in a lci2 or any new amp for the mids and highs.
 
The bose amp won't cancel your adjustments, it will just mess with them.

Also there is the chance that you could kill the factory amp, or it might just not work at all with what you pass through it.

Realistically your best bet is to get rid of it.
 
That's not what I was hoping to hear but it was what I figured I would. Thank you. I just got a Dayton audio nd91-4 3.5 inch speaker for the center channel and it helped drastically. It's actually a blends well with my infinity reference 3.5's in the dash. Can definitely tolerate for the time being!
