Yes, it will void the warranty but only as far as it directly caused the issue. With normal exterior warranty they will never know. Even if they plug in a consult II they will never know unless they try and reprogram the part that was reflashed, like the timing maps, a/f ratio, rev limiter, speed limiter, etc...

they won't know as long as they do not specifically run diagnostics on your ECU. I have had mine flashed and tuned and have been tot he dealer a few times and they havent said anything

Agreed - Mine has been flashed and the dealer has no way of knowing that unless there is an ECU problem and they have to interface with it directly.
I would say if there WAS an ECU problem - I'd first go back to the tuner before the dealer. I think there is very little chance of your blowing warranty because of a tune.
