2003 vs 2004 & newer engines

New here but a long time lurker.

I have question I hope someone can answer. I have done a search but found nothing I could use.

I have a 2003 3.5 AWD w/ 100K miles. She started making the infamous tapping noise others have had here. I race SCCA with my BMW 3 series so I am quite acqaunted with mechancal repairs and complete rebuilds etc. Without tearing the engine down I know the rod bearings are toast. The question I have is will a 2004 engine and newer fit in place of the 2003? The wrecking yards have few 2003 units but many 2004 and newer for sale. They are also $1000 to $1400 less even with fewer miles.
Does anyone know the difference(s) ??

doable? yes. but many adjustments will have to be made, from motor mounts to exhaust. not sure how the tranny will hold up to that. already sounds like a headache.
