Why 1st Gen FX35 is so much slower than 2nd Gen FX35?

From reading the reviews on some car magazines, I am always wondering why the 2nd Gen FX35 with only 28 more horses and slightly less torque can shave 1 sec to 60mph from the 1st Gen FX35. I did some research and have one hypothesis. I know there are many knowledgeable members here and maybe they can help me (and other people interested in this) figure this out.

The major different besides the engine between 1st and 2nd Gen is the transmission. When checking the gear ratio

1st gen
I 3.54 6.7 44 mph (6600 rpm)
II 2.26 10.4 69 mph (6600 rpm)

final drive ratio:
3.69

2nd gen
I 4.89 5.1 34 mph (6800 rpm)
II 3.17 7.8 53 mph (6800 rpm)
III 2.03 12.2 83 mph (6800 rpm)
IV 1.41 17.5 119 mph (6800 rpm)
V 1.00 24.7 155 mph (6300 rpm)
VI 0.86 28.6 155 mph (5450 rpm)

final drive ratio:3.54
for the first two gears before hitting 60 mph, the gen2 has a gear advantage of 17.3(4.89*3.54): 13 and 11.22:8.33. This means that if the engine revs similarly, gen2 will put down roughly 26% more force to push the car ( since the wheel diameter is the same for gen1 and gen2, it also means 26% more torque).
The only downside on gen 2 is that it needs switch three gears to reach 60mph compare to 2 for gen1. But that only count for I would say, most a tenth of a second.
Using the same argument, gen2 is similar to a gen1 with a torque that is 262 ft-lb(gen2 torque)*1.26=330 ft-lb. And this is similar to a stage 2 Stillen supercharged gen1 hence I would think the 0-60mph performance of these two (gen2 vs. stage 2 Stillen gen 1) will be similar.
 
You've pretty much answered your own question. The 7 speed makes a big difference. Changing the gear ratios affects acceleration hugely, a lot of guys who drag race go to shorter final drives. Some G35 guys swap from 3.3 to 3.5 or 3.7 final drive and report very noticeable differences.
 
Also just to note, the 2nd Gen FX35 is faster than the FX45 from 0-60.

FX45: 6.3 seconds
2nd Gen FX35: 6.1 seconds
 
Second gen is nice dont get me wrong but if the 2nd gen interior was in the first gen it would be NO comparison at all haha! First gen looks way better than 2nd gen.. especially a modded first gen!

honestly although I was once interested in a 1st gen in early 2008 comparing the two is night and day. I like the 1st gen but in today's market the 1st gen lacks a lot of stuff the 2nd gen offers. Better luxury, refined quieter ride, tech, etc etc.

Less sex appeal? My 2nd gen attracts way more attention than my neighbors copper FX.

1st gen and 2nd gen are both good vehicles. This is the same stuff that happened between the G35 guys when the G37 came out.
