OEM Engine Cover...

So, from what I'm seeing, the engine cover should have these grommets to be installed with -- Brand new they're asking $98.30 for the cover which would include (I would assume) four of each grommet? Or do you just use two in a particular spot as a spacer?

Well, if it doesn't, then they will need to remedy that...because if you look at the link I provided (copied in your reply) it says on that page about the grommet and retainer:

"NOTE: Part included with engine cover."
