You tap into the bose factory wiring. No need to cut the connector. My pic show the connector in tack. You can plug it back in to the bose sub if you want, but don't really see a purpose of having the bose sub operational with an after market setup!
 
Bringing this back from the dead, but the AOEM NIS-2 does work with 07 FX even though it is only listed for 03-06. Im still finishing up, but it is sending signal to front and rear speakers and the sub. Amp turns on using the turn on wire on the harness. I spliced into the speaker harness at the factory amp output and unplugged the bose amp of course.
 
Thanks for the confirmation. I was pretty it should works for all 1st Gen. Just like the Dice Mediabridge, it listed from 04 - 08. It works perfect in my 03 FX35 and FX35.
